Indian Railway - Full amount not refunded for wait listed ticket

I booked railway ticket from irctc.co.in from delhi to pune. It was in waiting. It did not confirm and railway refunded the amount after cutting Rs. **. As I paid Rs. *** for booking the ticket and I was refunded Rs ***. Why I am paid less amount. I should be given the full amount. Please solve the issue.
